I'd a thing for Nina. However, the fact she was linked to Jack made her a thread and not a villain. She was just a nice villain for Jack and not for CTU and US.
I think Habib Marwas was The Villain.

Henderson - meanest bad guy you can get who can match Jack in agent skills and doesn't give up secrets too easily!

I can't say much cause I saw the seasons on and off. But I have to vote for nina Meyer to be the meanest villain. Not even us knew she was the real villain until up to the end.

Logan, beacause we don't kwow he is a villain untill his phonecall to Henderson (great villain too) and the fact he his the highest authority of the country with the control of agencies and of the military a very bad guy !

I voted Nina because she decived EVERYONE so long. and had jack in bed
and did the ultimate nasty.. killing jack's wife.
 
henderson is nasty, ultra annoying 2 beat, but he fooled jack only a couple minutes.
 
however he always is 4 steps ahead of jack and that made my vote very difficult
